> Like, the whole scene where the girl beheads her brother she was originally sad to learn that he was the one on her work list for the day, but this edit she wakes him up and is all excited for him.

The right-to-left translation is a little off, but the left-to-right one is just a rewrite at that point.

Here's what they actually say on that page as far as I could translate from the Japanese original:

***

Sister: Sora, if you don't get up soon, you'll be late.

Sister: Huh? What's the matter?

Sora: Nothing...

Sister: Turn this way a little.

Sister: Looks like you don't have a fever.

Sister: I have morning practice, so I'll go first.

Sister: Meal is prepared, so make sure to properly eat.

***

So, at this point the sister has no clue that the brother is planning to die today, she's just waking him up for school as usual. She's leaving first for "morning practice", my guess is in kendo, which would fit her handling the sword. It might even be that this "morning practice" is also her cover for her job for Sensei, where she's then surprised to learn that her brother will be today's client. Though that's pure speculation, and it might just be that the morning practice is honestly a kendo practice, and the job comes later in the day, like after school.

Anyway, there's no mention of Sensei coming to their place. So the scene where Sora and Sister meet again is not a direct continuation of her waking him up, it happens later in the day and at a different place. It looks like the place has cracks in walls, same as could be seen in Yayoi's part of the story, so probably the same place and not anyone's home. It's reasonable to assume Sensei has a dedicated place for this job.
